All arriving yachts should call Malta Port Authority before entering the harbor. This is a formality and a safety issue as there is a lot of traffic going in and out of the harbours.
On arrival, all yachts arriving from non-EU waters have to report to Customs. During office hours, visitors are normally directed to the marina receiving dock. Outside office hours clearance is done in the commercial port, Grand Harbour (which is much more complicated to get to).
Go to visit them with passports and boat papers after you have berthed or anchored. Everyone is supposed to visit them, but if you are from outside the EU it is more important.

I’m actually wintering at the Kalkara Marina and can confirm all of the above. The best thing of this Marina is that itself is a shipyard, so you will be served in minutes for any problem! Claire is very helpful, and the whole Marina is holding by a family. Very nice views from the pontoons. Only one restaurant just in front, but I use the dinghy to go around the spectacular harbour (also for ship-chandlers).
No supermarkets, but you can phone them and they’ll come to pick you up for free. 15 min from airport (use ‘e-cab’, cheaper, more elegant and with wi-fi than the ‘white’ ones..). In July you can ask a 20% discount for any work on the boat. Rates around € 6.000/year.
